These need to be uploaded in turn and any upgrade scripts need executing.
So if you currently have 2.0.13 you would need to do from 2.0.14 up to newest version.
You'll notice on some newer versions 2 upgrades are listed, 1 is for an unpatched nuke site and the other is to be used if you are using chatservs patch series.

NOTE: If you have heavily modded your phpbb files DO NOT use the BBtoNuke packages. You need to upgrade manually.
If you have downloaded and installed the latest stable release of PHP-Nuke including the patch 3.1: 7.6pl3.1 b (includes 2.0.1 packed by NukeScripts.net as PHP-Nuke7.6.3.1b, this are the steps you need to make:
After an install of PHP-Nuke 7.6pl3.1 you have to run the upgrade file.
The default SQL file, located in ZIP-FOLDER/HTML/SQL/ isn't up-to-date according to the pl3.1 files.
After this upgrade your database is upgraded to pl3.1 and phpBB 2.0.17.
The files in this pack contain the BBtoNuke 2.0.18 files. This means that you only have to run the upgrade script for 2.0.18 and your done installing this package.
